~んです is used to confirm a speaker's assumption, to give or request an explanation or a reason. In the first example, the speaker assumes the listener is going home, so he/she asks for confirmation or details by using ~んですか. The listener then gives a reason for going home. If ~ますか is used instead of ~んですか, the speaker makes no assumption and simply asks whether he/she is going home.
どうして asks for a reason, as in the second example, and is frequently used with ～んです, implying that an explanation is being asked for. The answer to such a question will also be given with ～んです as well as ~から, indicating that the explanation is being given. In general, ~から makes more explicit reasoning than ~んです.
どうしてですか means Why is that?
~んです can be used to make an excuse or to explain the reasons for a situation without indicating it explicitly.
